The idea of changing the old ways of the Brotherhood is not exclusive to Fallout 3, it's the most important plot point for the faction in New Vegas that determines whether they live or die (spoilers: them not changing leads to them dying). Lyons took in the surviving children of the Pitt as outsiders to join the Brotherhood, and that eventually developed into taking in people as a whole. I don't think Lyon's reasons for changing are entirely out of the question to happen, given the long journey across the the country that has hardened them with the things they've seen, such as the Scourge in the Pitt which was the first instance of Lyon's taking in outsiders to join the Brotherhood. I obviously come off as more informed than most when it comes to Fallout. I don't know why you felt the need to point that out. And the Minutemen are just boring and have the worst questline that revolves around settlements. They're perhaps the most interesting faction in Fallout 4 that is actually consistent, unlike the Institute and Railroad which are both victims of inconsistencies and plot holes in bad writing. I wouldn't say that's bad writing, as there is a detailed backstory as to why Lyon's turned the eastern BoS into what it is, but I prefer the Brotherhood to be its asshole old self. If anything, I'd say Fallout 3's version is the least interesting with the white knight route they took with them to fight the big bad Enclave. New Vegas was a version of their original isolationist selves on their last legs because they thought they could pick a fight with outsiders that have completely overpowered them, Fallout 4 is a militant and authoritarian version that is a mixed bag of morals. Both New Vegas and Fallout 4 offered an interesting take on the BoS. I didn't say how the BoS in New Vegas was written was a bad thing. Go full Wakanda.Дespite being painted as the big villain of the Commonwealth, the game shows that there's more to the institute than kidnappings and replacing people with synths. Specially considering you become the new leader of the Institute after Father dies, so as far as head-canon goes, you could lead the institute into a better future, making them more open to the outside world even. And, despite some misguided intentions, it always felt like destroying the Institute was such a waste.

During my first playthrough I sided with the BoS for roleplaying purposes (I mean, the PC is a vet.) and then with the Institute because I wanted to see more of their side of the story. I'm doing another playthrough of Fallout 4 - this time with all the DLC - and for the first time I'm siding with the Railroad. And why is the Institute the correct one? /jk.
